I sometimes reseed torrents that typically have around 3-6 peers
on them and was wondering if its best to use super-seed or
the default mode. If some of the peers can only accept 2-3
KB/s, while others can take up to my max (40 KB/s), will
super seed mode cause me to pause my upload to the fast leecher
until he shares a piece with the slow one?

Super-seed can be slightly worse than standard seeding on a torrent with a small number of peers, but there is code to prevent the blocking you describe. If there are too few peers done with downloading new pieces, it will randomly give peers new pieces whether they've spread the old ones around or not.
